An isolated dc-dc converter uses a transformer to eliminate the dc path between its input and output. In contrast, a non-isolated dc-dc converter has a dc path between its input and output. Non-isolated dc-dc converter designs usually employ ICs specifically intended for that purpose.
Isolation in terms of DC/DC converters refers to galvanic isolation which means that there is no metallic / direct conduction path between two parts of the circuit. The isolation will always present a barrier between the input stage and the output stage and may be required for circuit functionality, safety, or both.
The main difference with an isolated DC-DC charger is the connection to each battery as there is only one negative connection to the battery. Plus, there is no internal connection between the negatives in the battery.
